Just opening a file and saving it in Glyphs 4 makes the coordinates of Intermediate Layers in certain glyphs disappear:
When I enter them in G4 and reopen the file, they are gone again.

Thanks for the test file, I’ll have a look and report back.
Only _part.bowl.descender, _part.desc.hook, and _part.desc.hook.left are affected. E.g. g also has a full set of Intermediate Layers, but they keep their coordinates.
I fixed the issue; will be in the next release.
