After the 4.1 (4107) update, a few basic shortcuts, such as Cmd+I and Cmd+B, stopped working. They only work if I move the cursor to the top menu bar (Glyphs > File > Edit > Glyph Path > …).

Could you try downloading an earlier version and testing if the keyboard shortcuts still work there? You can have both app versions installed at the same time while testing this:
