Lately when I move a node with ctrl+opt (nudging) and I try to drag it on top of another one, the nodes won’t snap together and I’ll be left with a difference of some ems. Is this a bug or a feature?
This is a bug. I’ll have a look.
Until then, I would advise to use the arrow keys to move stuff around as much as possible. This is much more precise.

Understandable, thank you for looking into this!
My approach for hairline cuts is to nudge the nodes together and then displace them with arrows, hence the need for precise overlapping 
You can try using Cmd+Shift+A, which corresponds to Path > Align Selection.
