Is there a way to intentionally cause a contour overlap issue? I want to deliberately create this error between letters and diacritics. I’ve already tried changing the path direction, which works in Figma, but it doesn’t seem to be effective in Adobe software or keynote.

There isn’t a reliable way to achieve this, since different applications will treat/render your font differently. As you saw, your approach works in Figma, but not in other programmes. It will be a similarly inconsistent behaviour for other approaches you choose.
