For some reason when I set the Farsi scripts on Indesign, the connections don’t work.
They work perfectly for the Arabic language, but it seems the Farsi glyph are not recognized when exported.

You may have AlefMaksura-ar but not yehFarsi-ar. I’ve seen both cases of customers complaining one should be the Persian yeh, so make sure to include both 
And same goes for kekeh-ar.
Looking at gaf not supported, maybe your font might be installed in two font folders (and one is older). Could you also make sure there is only one being used under the same name?

thank you for the quick reply! I think it is working now. I had to select the whole text in the indesign document and pick the font again.
