All sizes are the same in the joints, but this problem is still seen in some of the letter joints!
Is this the same layer select for all of these glyphs? If one is, say, ExtraBold and the one next to it is Black, then they might not match.
Try opening a new tab and typing the string there, then it should use layers of the same master.

That looks like your gaf is missing from the feature code that controls the positional substitution, because the sheen is not correctly changed. Update your feature code and check that your gaf is in it.

From what I understand, it’s not a rendering issue, but simply an issue that the wrong component was used, which made the connection look wrongly “rendered”.

For example, the green glyphs are created based on the red colors and it does this itself glyphsapp and in some of them they are selected incorrectly and follow the wrong glyph.

Yes, it should be; however, in some of them, the letters have been incorrectly selected and refer to a different letter, or their position is not aligned with the baseline and needs to be corrected and properly placed.
