Hi,
I am still working in Glyphs2 and use G3 to export Variable Fonts. But some fonts have broken Links in G3 . Most of them (like ibreve) then link to four.lf, which was properly connected to idotless and breve in G2.
How can I fix that?

When you open a file in Glyphs 3, it checks if the automatic alignment would change the position of components. Then it opens all layers that have changes. Most of the layers you see are layer copies that don’t matter. Close that tab and open the glyphs from the font view and you will see that all is good.
