How are you testing this?
I export the file as a variable font in the font library and test it in an InDesign file.
Don’t do that. Use the Adobe Fonts folder:

Then your font works and you have a font cache issue. Use the Adobe Fonts folder like I described above.
I have been using the Adobe Fonts folder for 5 years. As I mentioned, the issue is not related to the font cache. It concerns the rendering of Persian characters.
What paragraph composer are you using? I am surprised it works in Font Gauntlet.
“Adobe World-Ready Paragraph Composer.” It works fine when I test my other projects. This issue only occurred in this project, and I have never encountered it before.
New development: When I export the file as an OTF, everything works fine. The issue only occurs when exporting it as a variable font.
I should emphasize again that it works correctly in FontGoggles and FontGauntlet, and the problem only appears in Adobe and MS Word.
Make sure you’re testing the right font: in the type menu, you can access the find/replace fonts dialog. Select your font in the list and click on the button that offers you to reveal the font in Finder.
If it persists, congratulations, you have found an Adobe bug.
I followed your procedure, but the problem persists. May I send you the Glyphs file? Alternatively, I would need to create a new file and transfer hundreds of glyphs manually, since copying the glyphs also transfers the bug.
