Does Glyphs3 support Arabic mark-to-Ligature Positioning, and are there any helpful tutorial/refrance for that?
So instead of creating many Ligature cases for this shape, how to do it with marks-Positioning ?
You need to add “top_1/2/3” anchors. Hitting Cmd+U should give you all the anchors you need. then move them to the right place.

Yes, it is possible. You will have to decompose the letters first (mostly in ccmp feature, but some letters has to be decompose in isol/init/medi/fina because they have different dots in different positions. You can study fonts like Noto Arabic Naskh and Noto Nastaliq Urdu for examples of this technique.
