I have the same problem. Plugin Manager never worked on my computer. I tried the two command lines, but I have the same result as Mark: Operation not permitted.

I just uploaded a new version that should handle the issue a bit better.
It will ask for manually installing git and should then work without further modifications.
I confirm it finally works fine.

The bug was not in the plugin manager but is in the git installer. I just coded around it.

I have installed the latest Glyphs update and Plugin Manager is working!
