layers return just the layer name displayed in the Layers palette, while Alternate
returns the Master name attached to it + layer name, is this intentional ?

Makes sense in my eyes, since all alternate layers can have the same axis rule, but need to exist once for each master. Intermediate layers each have unique coordinates.
You should not use layer.name for much other than UI purposes.
