Why is ‘FEAKit 1.0’ placed next to Version number after exporting some glyphs files?
And is there a way to keep it clean and just show Version number?

FEAKit is an internal component of Glyphs. Having its version in the font file makes it easier to reconstruct how the various font parts came to be in case you want to check or validate the font file later.
Starting with Glyphs 3.2, the Glyphs version will be written instead of the internal FEAKit version.

When I remember correctly, makeOTF, the opentype library from Adobe that was used until Glyphs 2 was doing the same (writing its name and the version number).

I appreciate your input! I remember seeing makeOTF fonts with this name it its version string. First I thought that I was doing something wrong on the export.
