You should be fine by checking all the boxes and click ‘Keep selected’.

This dialog shows that you don’t use anchors to position accents/marks. I recommend to fix that.
Yes, I brought this file over from FLS and am in the process of cleaning it up in Glyphs. I have already begun instituting anchors. Thanks, Georg.
