I have this mark, which I would like to move up vertically, so I use alignment type 3. However, it is moved to the right for no apparent reason. Am I missing something?
What does your patah look like?
It’s a single path, no nested components at play.

Nope, nothing.
It happens for me with any glyph that has RTL direction. The component is always shifted by the original glyph width.
If one selects the component you will see that it has a x position that is exactly the component layer width and it gets updated whenever the layer width changes. If I edit the file in text editor and remove the position, Glyphs will add it again the next time the file is opened.
I fixed this.
