Anchor alignment for Matra's in Devanagari

Hello,

I am working on a Devanagari typeface, and running into a problem with matra’s that need to align with certain conjunct glyphs that extend beyond the baseline. When I copy paste the text from google or a web browser the alignment is correct and the matra positions itself below the conjunct correctly. However, when I type the particular conjuncts directly on illustrator and type the matra, it does not align correctly. I am attaching a screenshot.

Can you paste those strings into the text field of the FontGoggles app? It should tell you the difference. Make sure to increases the size of the left sidebar that you see the glyphs that are produced by the GSUB.
