For example, when copying A and B, and the target font already has B, there should be an option: 1. Overwrite the B of the target font when pasting, and create a new A. 2. Preserve the B of the target font when pasting, and create a new A.

This is taken care of already in the Paste Special command (Cmd-Opt-V).

This is perhaps the task for a plug-in or script. You mentioned scaling, but it is pretty complicated to determine how it should be scaled (between certain metric references, or UPMs). So better to paste and then process the scaling and rounding in a separate step, e.g. with Path > Transformations.
