The default Cmd+UpArrow and Cmd+DownArrow to navigate the layers do not work, so I tried creating some other ones.
Setting the layer navigation to Cmd+PgUp and Cmd+PgDn also didn’t work.
Then I tried setting previous layer to F18, that also didn’t work.
I checked that there are no other shortcuts occupying these combinations, so what am I doing wrong?
EDIT: I had to manually re-create the default Glyphs shortcuts in the System Settings to make them work.
The default shortcuts are Option-Page-up/down to navigate by master layer and Option-Shift-Page-up/down to navigate by layer. The ↑ and ↓ in Apple’s menus are not arrow keys, they are Page-up and Page-down. Arrow keys are shown as ▲ and ▼.

Alright. I got it working by setting my shortcuts in the System Settings. When I did it in Glyphs it didn’t work. Is that the expected (buggy?) behaviour?
Apple does not make it easy to let apps customize their shortcuts, so the system we use is less reliable than we wish it was. However, we are looking into circumventing that system to offer more robust in-app shortcut customization.

This is how it works on my short keyboard without number pad:
fn
+ ⌥
+ arrow up/down –> previous/next Master.
fn
+ ⌥
+ ⇧
+ arrow up/down –> previous/next Layer.
Function (or Globe, on newer keyboards) with arrow keys Up and Down is the same as Page up and Page down. You can try this here on the forum by scrolling up and down one page (window height) at a time.
