Duplicating a's Masters results in new Special Layer

Does it persists when you save and re-open the file? If so, could you send me the file?

the glyph is setup to be a smart component. And the default layer is used in that setup. And that is copied to the new layer. Try pressing “Cmd+Opt+i”.
