Is there a preferred way of creating the final letter outlines for output?
Should we keep components or masks and allow the export to its job, or is it better to decompose ect.
Also, I’ve seen some fonts are saved as quadratic; any reason to do this?

You should not decompose or apply stuff in your .glyphs file. That can and is all done on export.
When you export and select the “ttf” option, the font will be converted to TrueType curves. And variable fonts are always exported with TrueType curves.
