But the boxes are square. Is there a way to get a grid based on other rectangles like here?

This is not possible, no. Use a pixel component to make your pixel font, that will make things a lot easier.
The pixel component for use with the Pixel Tool doesn’t have to be square. The grid will always be square, but you could make a double-height pixel component and just skip every second grid square.
There is a parameter called the design grid. In File > Font Info > Masters, you would add Design Grid, with a value specifying the script, followed by a colon, followed by number of columns and lines, separaetd by comma:
Then each glyph of that script will get a subtle grid, stretched from the highest to lowest metrics and across the complete width:
However, they are supposed to be subtle, they do not snap, and they adapt to the size of the glyph. Main application is CJK design. But if you have a monospaced font, they may come in handy for your design too.
