The changes to use the new options in ttfautohint are in the cutting edge beta version 2.5.1 (1133), I believe. As @mekkablue mentioned, this was recently discussed here:

The API of TTFautohint has changed a bit. I just fixed it. For now, set the Strong Stem settings like this. [Screenshot] Those are the recommended settings anyway. Why do you like different settings?
