Master-specific character sets

I have a 3-master setup with one of the masters having a stylistic set that is not made to be used in the other masters. What is best practice for dealing with this? Do I simply leave the glyphs empty in the other masters or is there a more elegant solution?

It is not possible to have master specific glyphs. But you can control what goes into each instance by ‘Remove Glyphs’ and ‘Keep Glyphs’ custom parameters.
