1: the overlaps are deleted on the exported and the printed

Can you post a screenshot of one of the problematic glyphs from Glyphs?
That are just to many nodes then. You need to simplify this: Creating Fonts with Complex Outlines | Glyphs

Make sure you do not apply hinting when you export.
Consider reducing to straight lines only (no curve segments), perhaps with the Roughen filter.
