I have a problem with Remove Overlap. What am I doing wrong?

Your paths use quadratic curves (TrueType paths). Convert them to cubic curves with the command in Path → Other. Then, remove overlap will work as expected.

When producing TTF files, Glyphs will convert the cubic curves automatically on export to quadratic curves.
