The current beta change log implores: Please be extra cautious with this update. The decomposition of accented letters uses the nonspacing combining accents now (since 695).

With that in mind, should we renaming our small cap variants things like acutecomb.sc if we want the auto anchor placement to work?

yes.
if you have set up your project already and it uses the spacing accents, it will still work. Only the anchor clouds and newly added glyphs are effected. But it is a good idea to update the names going forward.
