Languagesystems prefix does not seem to be generated automatically, I’d check there if anything is missing.

I have exactly the same issue. I have two glyphs files (Fontname.glyphs and Fontname-Italic.glyphs), the upright version smallcaps work well, but not for the italic. I compare the two files and they are exactly the same in terms of features, glyphs names, glyphs infos etc.
However I noticed in Indesign (in the Glyphset panel), that the small caps in Italic are named ‘control-0000’ (see photo).
I don’t know if this helps or if it’s related, but I noticed that in my non-working italic file, the File Format Version in info > others was set to “Version 2”, while I use glyphs 3 (in my well working upright, it was set on Version 3)
I modified that to see if it can solve my problem, but nothing changed.
The file format has no influence on this.
@khaled was right, the Languagesystems code was not set to generate automatically and was missing the Latin languagesystem rule.
