The lowercase i.sc is sorted later in the small cap section of Glyph table, next to the accented variants. It’s due to the two reasons: i.sc is listed in the GlyphsData.xml unlike others (maybe because of idotaccent.sc that relies on it), and the sortName is sc.i. The sort names of h.sc and j.sc are sc.0038 and sc.0040 by default, and it seems that of i.sc should be sc.0039. The uppercase I.sc does not have this issue.

Maybe you have a custom glyph data file somewhere?
